It encourages cooperation, communication and a whole lot of planning, so I wouldn’t say it makes no sense, since like any other part of the game you have to work for what you want to get.
Yes it encourages a complicated scheme where people swap alliances every 14 days to rebuild shared sanctuaries. This is basically a way to work around the reset mechanic. I highly doubt that this is what Ludia intended.
They haven’t changed it or ever brought it up though, so either they like how it turned out or don’t really care.
